Are you using "flat fielding" methods? (This is here each image would have each pixels intensity multiplied by the inverse of its attenuation (darkening). It can also be used to correct for thermal noise in long exposures (dark frame subtraction). What are you using to do this? FYI; en.wikipedia.org/wiki/Flat-field_c orrection
